- A unified benchmark of synthetic data generation for clinical transcriptomic cancer cohorts
Achieving a trade-off between biological utility and patient privacy remains a key challenge for secure data sharing when applying transcriptomic clinical datasets to artificial intelligence in precision oncology. Here, we introduce the first benchmarking study tailored to high-dimensional clinical transcriptomic cancer data, comparing synthetic data generation methods across three clinical cancer trials. Our framework, SynOmicsBench, combines standardized preprocessing with multidimensional evaluation, prioritizing downstream biological validation alongside statistical fidelity and attack-based privacy assessment. Results indicate that no single method dominated all dimensions, with Gaussian Copula achieving the most balanced performance, followed by Avatar, demonstrating that metric-based similarity alone is insufficient to ensure preservation of higher-order molecular dependencies. - BARseq3: a modular system for integrating spatial multi-omics and cellular barcoding in single cells
Understanding cellular identity requires multimodal measurements in single cells. Cellular barcoding provides powerful tools for recording the properties or history of individual cells in nucleic acids, while spatial omics techniques enable the measurement of a growing list of molecular features at micron resolution in tissue. However, existing methods that integrate these approaches in single samples are limited in the modalities they support, their flexibility, and efficiency. Here, we present BARseq3, a modular system that combines cellular barcoding with high-efficiency spatial transcriptomics and translatomics at subcellular resolution in tissue. BARseq3 is compatible with fixed samples, immunostaining, diverse species, and can be easily extended to include other spatial assays, enabling a multimodal understanding of cellular identity.

Adipose tissue exhibits pronounced inflammation during aging, yet the mechanisms sustaining this chronic state are not well understood. By creating an atlas integrating histology, single-nucleus transcriptomics and flow cytometry across the murine lifespan, we find that age-associated inflammation is distinct from the obesity-like inflammatory profile observed at mid-life. Specifically, age-associated inflammation is characterized by a potent interferon-gamma (IFN{gamma}) response signature and the accumulation of T cells. We demonstrate that senescent cells act as an upstream trigger, indirectly initiating an IFN{gamma} response that upregulates vascular MHC II to promote extravasation of CD4+ T cells into the aging tissue. These recruited T cells then act as a critical source of IFN{gamma}, thereby perpetuating a positive feedback loop that maintains chronic immune infiltration and tissue inflammation.
